Dear TCGA Community, It is with great pleasure that we share this progress report on the December 2010 run of the Broad GDAC pipeline. 100% success has once again been achieved for OV, with GBM running a close second and significant progress on 10 other tumor types and several functional areas. The highlights of this run include: * Our first stab at automated packaging for DCC upload, including: both data normalization outputs and analysis results packaged into primary and auxiliary "tarball" archives many with SDRFs for provenance We are working with the DCC to fine tune this process, but already have more than 400 results archives ready for access from caftps.nci.nih.gov:/users/gdacbroad/analysis_run_2010_12_23 * Major progress automating clincal data handling: OV has again received the most complete treatment, with 8 other tumor types nearly ready. * Increase to 25 the number of analyses, with the addition of: miR expression direct targeting MSKCC xvar mutation scores (the second external "module" to be incorporated into the pipeline, after PARADIGM) * Introduction of HNSC tumor type (head and neck squamous) Please contact me directly at mnoble@broadinstiute.org if you'd like additional details on this run.
